Other folders appearing in sidebar

Whenever I open this folder in Atom by either dragging it to the icon, opening with an OS X service from Automator, with a terminal shortcut or from the Github app; the sidebar in Atom lists not only the folder but also my home folder and another folder (one level above the one I want to open)

My guess is that it has something to do with that blue icon which looks like tree?
Any suggestion on how I fix this, it slows down my fuzzy finder and is just cluttering overall.

Does this happens also if you run atom in safe mode?

Maybe right-click the superfluous ones and then “Remove Root Folder”?

Won’t that remove it from my Mac?

No, that just removes it from the listing in the sidebar.
