Is it possible to start Atom from the CLI with a theme?

I use Atom for many different kinds of content, for which I prefer different themes. Is it possible to do something like:

atom --theme "One Light" --syntax-theme "One Light"

on boot to launch it with a theme that doesn’t persist between sessions?

There is not. There are ways to run Atom with different configurations that I know of: portable mode and the asm2 package. The package would probably fit your use case better, since you can set the config files up so that only the theme differs.
