I was actually wrong… Atom has its own core configuration file. which you can gain under Edit/Config.. , then used this to ignore files that were listed under my .gitignore file :

"*":
  core:
    themes: [
      "one-dark-ui"
      "atom-material-syntax"
    ]
  editor:
    fontSize: 13
  "exception-reporting":
    userId: "a3580540-8a7d-545f-6c90-05cc0755ffe6"
  "tree-view":
    hideIgnoredNames: true
    hideVcsIgnoredFiles: true

This solved the issues. Look here for more :

It’s even easier to get to this from the Settings View:

  1. Launch Atom
  2. Open Settings View using Cmd+, on macOS or Ctrl+, on other platforms
  3. Click the Packages tab on the left side
  4. Search for “Tree View” in the search box
  5. Click the Settings button on the tree-view package tile
  6. Scroll down and put a check in the “Hide VCS Ignored Files” setting
